He's whining because he's lonely. Ignore him. I know it's hard to do, but he's only going to stop crying if he learns it doesn't work. If you're going to check on him everytime he starts whining, he will learn that it gets him attention and he will continue to do it.
Also, like someone else suggested, if you haven't already, get him a crate to sleep in to make a nice comfy bed area for him.
Our dog did this when we first got him, but after ignoring him for just 2 nights, he stopped.

Try putting a radio in with him. Turn the volume down low so that it does not disturb you though. It helped with one of my pups. I guess he felt like he wasn't alone.

sometimes you just got to let him cry but best thing is to kennel train him put him in a kennel for 5 min close it and stay right there by him he will cry but the more you do it and the and extend the time longer and longer he will stay in there all night and never cry……a tip……get a little kennel and not a big one they wont make a mess where they sleep so if it is little he wont at all or hardly ever

You need to get the dog crate trained.
Go to my breeder's website (linked below) for information on doing so.
You will probably need to keep a crate in your bedroom where the dog can see/smell you for a while. Then gradually you can move the crate out of your bedroom.
Remember…a TIRED JRT is a HAPPY JRT!!!
If you tire your puppy out (NOT hard to do…I know…I have a JRT!!) before bedtime…he can't scream if he doesn't have any energy to do so!
The biggest thing is do NOT give in. EVER. Or the JRT wins. you do NOT want to start that trend…I promise!! :o)

the above suggestions are all good. You can also try leaving an old shirt or some other clothing that has your scent with the pup.

Try putting the dog in a crate. I know, it sounds cruel, but dogs like having dens. If you get one, make sure it will be big enough for when it gets bigger. Pile it will fluffy blankets and you might want to cover it partially. Jack Russell Terriers are cousins to Boston Terriers and Bostons go through separation anxiety. This may be the problem. Oh and it is the best way to train them too. Try it and e-mail me with your results. Don't be afraid to do it. Vets recommend it all the time. Good Luck with your Jack. These are good dogs.

DON'T put it in your room or you will never get it out again and next it will be in your bed. At five months it should have been long cured of whining at night, but assuming this is a new puppy to you, do as others have said and IGNORE. It will stop after a couple of nights. It's exactly the same with all puppies!
